Part of the problem is that the API will likely screen those tweets out altogether when you pick them up. No chance for the client to see them to sort them.

Personally, I don't think this change is going bother me much. I could be wrong, but isn't this problem only affecting web users on twitter.com?

So anyone who is using a third party client (tweetdeck, seesmic, tweetie, etc) still sees those replies because those apps use a search for your name instead anyway.

Let's start a petition / hashtag to automatically inform new users of third party apps when they sign up instead and we can avoid all this madness.
